Batsman Mohammad Hafeez resigned from the coveted position after an early exit at the World Twenty20 in Bangladesh earlier this year.
"In line with my policy of taking decisions democratically I consulted the cricket committee and my board members before announcing these decisions," said Pakistan Cricket Board chairman Shaharyar Khan.
The 34-year-old Afridi held the post previously, for 19 T20Is between August 2009 and April 2011. The veteran Misbah-ul-Haq, meanwhile, has retained the Test and ODI captaincy.
"I wish both Afridi and Misbah very good luck in their upcoming assignments," added Khan.
The Pakistanis and Australians will meet for a one-off Twenty20 International, three ODIs and two Tests – in Sharjah, Dubai and Abu Dhabi – between 5 October and 3 November.
